Can I premake the Luma and Payloads folders, and then install CFW?

I have a new 3DS xl and I’m installing CFW via 3DS.hacks.guide, I’m told to use super-skaterhax. I’m also told there’s a script to install useful apps. I’m told *after* installing CFW to run it with Luma. Problem. I’m wondering if I can premake the Luma and payloads folders since I’ll only have one chance to use a PC. Then, I’ll run the exploit and install CFW.

If the "boot.firm" is already on CTRNAND and/or the root of the SD card, then yes. But, then you will have to redo the Luma3DS settings again, so I recommend making a backup if there's already a folder.

No, I mean during the initial copying of the files to the SD card, before Luma is installed.

Luma3DS will automatically create its own "luma3ds" folder storing the configuration on the SD card once its been ran.

No, the apps should already be included. Have you read the guide step-by-step and not missed a single instruction?
