If you're sure you're on emunand, then go ahead! And get Luma3DS instead of rxtools. RxTools is so obsolete nowadays.

Wait, wait. Before you update, have you unlinked your Nands? Otherwise it'll update sysnand too...

Do you see the same games on your emunand and sysnand?
Either run TinyFormat.cia on SysNand, or format SysNand through System Settings with the SD card out.
If you have an NNID and choose to format SysNand through system settings, you'll have to do a couple of extra steps.
Oh yeah, your Nands are definitely linked, and updating EmuNand will update SysNand.
Before you update emunand, you should format SysNand through either system settings (With the SD card out) or TinyFormat.cia. Once again, if you format through system settings, you'll have to do some extra steps if you care about recovering your NNID.
Then your NANDs are linked. Do what CrispyYoshi said above, but you'll need to set up your hax entrypoint again if it's browserhax, menuhax or Ironhax.

No, it won't. Please don't spread misinformation. I have updated my emuNAND many times when they were linked and sysNAND never updated.
Is that so? Either I am remembering wrong or it's outdated information, because I thought I remember seeing some users update their linked Nands and it would update their SysNand.
In any case, is there a reason to keep the Nands linked?
