I was wondering if I could install menuHax by installing it via from emuNAND. Would it have a different effect than if I were installing it from sysNAND?

Yeah. If your NANDs weren't linked, then you'd only be able to access menuhax on emuNAND. if your NANDs are linked, then you might get stuck in a bootloop of some kind IIRC

Don't install Menuhax on EmuNAND. First of all, it literally makes no sense at all, as it won't boot on start, and second, you will only get annoyed by it as it will bootloop all the time. Menuhax has absolutely no place on EmuNAND, it needs to go to SysNAND.
