dude, u did something wrong... probably something simple. There is no way it started working when u extracted the cfg loader zip file to your device, as that should have already been there. Are you remembering to copy the CONTENTS of the copy_to_w/e folders to the appropriate device? ie. on your device you should NOT see a copy_to_w/e folder.
You have to choose a filing system to use, then go with it... it sounds like u were having trouble one way, so u jumped to another... don't do that, it's hard for me to help u when I don't know what u r trying to accomplish or u keep changing ur mind. I will give u shortform instructions on how to set up a USB-Loader on a 100% FAT32 hard drive without requiring as SD card (as this is my preferred set-up, and the easiest to set-up).
-first off, run the usb-loader setup wizard, and select the recommended choices (FAT32 and USB), let it download the files.
-backup any data u got on the drive
-run the fat32 gui formatter, and select the drive letter of your harddrive, then click start and wait for it to finish
-go back to the copy_to_usb folder, and copy everything that is inside it to the root of the (now FAT32) Hard Drive (this will include the contents of any zip files u also downloaded, no need to re-extract them)
-start wiibackupmanager, and use it to transfer/convert all kinds of Wii Game Formats (ISO/cIOSs/etc.) to your hard drive (it's a simple program to use, if u can't figure it out, read this:

-plug the hard drive into THE BOTTOM USB PORT (port0) on your Wii, then start the HomeBrew Channel and start the CFG USB Loader (or if u have the spinning 3d USB-Loader channel that came with "extra brick protection" u can use that)... and then u are done and it should be working fine
If u have problems doing any of the above steps, tell me exactly what step u were attempting, and what went wrong
To set yourself up with other apps, go ModMii's download page 2, and check out what is available for download, all the cool stuff is in the "Just for Fun" section. It will download the files to the copy_to_sd folder (or w/e settings u have configured), then copy the contents of that folder to your SD Card (or even your FAT32 formatted HDD assuming u get it to be recognized in the HomeBrew Channel ok)
edit: if u have wifi on your wii, download the "homebrew browser" (HBB) from ModMii, then launch the app from the Homebrew Channel, and it will allow u to download homebrew directly from your wii... this was also mentioned in the guide.
PS. make sure u checked the Hard Drive Compatability list... if u are doing everything right and it still isn't working, u could just be using an incompatible drive
@Shebang, from ModMii's main menu, use the "FC" File Cleanup Feature to help u delete all the files u don't need anymore after modding
