If I had to say what I thought was best, I'd definitely say Configurable USB Loader. It has loads of options, and if you want to use it this way, a nice GUI. As the name suggests, it's easily the most customizable of the whole bunch.

if you mean .ISO files, zip them up or put them in a compressed folder in Windows, convert them for the WBFS drive to .CISO, .WBI, .WBFS format, depending on what WBFS Manager you use they should export using various methods
