The question here is 3D, as in using polygons and looking nice?
    Ok... Also good games...

    Mario Kart DS
    TLoZ: Spirit tracks
Soma bringer (3D characters over 2D world, but anyway...)
    Kingdom Hearts 358/2
    FFCC: Ring of Fates
    Avalon Code
    Tales of Innocence
    GTA: Chinatown
    Dragon Quest IX
    Etc...

Perhaps not the best graphics, and also not very good gameplay (moving around, specially climbing the spiral ladder near the end sucks).
But anyway, that game has some immersive storytelling, it is worth playing.

Mario 64 looks surprisingly better than the original. Metroid Prime Hunters has really ugly textures but nice models, could've benefitted from less detail. There were also some James Bond FPS which looked good if I recall.

Surprised noone mentioned Moon, C.O.R.E, Metroid Prime: Hunters, GoldenEye or the slew of CoD games on the DS.

i would say mario 64. i was impressed how the ds can mimic what the n64 did in such a small form factor.
