I know that any emulator/homebrew that uses a GBAFS will be out of the question but I was wondering if there were any emulators that let you pack the games in with the .GBA file in the same way that pre-DLDI nesDS did? I'd really like to take a look at some of the GBA homebrew stuff so if anyone knows of anything that will run let me know, if not I guess it'll be a case of testing all non-FS homebrew.

Actualy, GBFS will work perfectly with the 3in1. Nearly all emulators for the GBA require you to package the games in with the binary, using either its own filesystem or something similar to GBFS. Cards with actual filesystems didn't start appearing until late in the GBA's life, so very little homebrew takes advantage of filesystem access. Examples:
PocketNES and HVCA for NES
Goomba and Goomba Color for GB/GBC
SNES Advance (multiple games supported) and Snezziboy (one game per .gba file) for SNES

And the others at the GBA section of DCEmu.
