Homebrew Are 3DSX files compatible with Gateway Ultra 3.0?

Nope, but 3dsx files can be converted as per: http://smealum.net/ninjhax/

However, if you really can't find a 3ds or cia version of a 3dsx file, and don't want to convert, you could always load a backup of Cubic Ninja and launch the Homebrew Launcher

No but you can compile homebrews by yourself in 3DS format.

Convert them to what format and how exactly?

Also, let's say I want to convert an emulator with sound support, if I convert it to work with Gateway wouldn't that disable the sound support?
Oh and no CIA, I already know CIA installs have sound.

Convery to .3ds and no it won't disable sound suport.

There's no straightforward way to convert them. Some can be compiled into 3DS/CIA, some can't.
