This could be a fix for your question. I used only Wiimote for this but Wiimote/Nunchuk, GameCube, Classic Controller will most likely work better...Maybe a silly question, but it is possible to make Retroarch Wii run a patched arcade rom?
I use Retroarch 1.7.6 to run Super Street Fighter II Turbo (ssf2t, CPS2 core).
It works perfectly, but unfortunately, this game version has the infamous difficulty bug (the game is stuck to Very Hard, whatever the difficulty set in the service mode).
There's a recent patch to fix this difficulty bug, but when applied, the rom does not run anymore in Retroarch Wii.
It works on MameUI though, with a warning that the checksum of the patched file is not the expected one, obviously.
(I know I can use the japanese rom instead -ssf2xj-, which doesn't have the bug, and works perfectly on Retroarch Wii, except dialogues and endings are in japanese).

The "World" and "US" rom of SSF2T is bugged (since its release back in 1994), as the difficulty setting in the service menu has no effect. Even if set to 01-Easy, the difficulty is stuck on Very Hard.
For years, the workaround was to use the "Japan" rom (ssf2xj) which does not have this bug.
A patch was recently released that fixes the bug:
"SUPER STREET FIGHTER II TURBO difficulty fix.
When set to any non-Japan region, the games AI CPU will always play at an extremely fierce difficulty regardless of what setting the player selects in the machine options. This patch allows you to change the AI level for Super Street Fighter II Turbo (World [940223] and USA [940323] region only) to match that of the Japanese region.
You will need to patch the file sfxe.03c which is located inside ssf2t.zip rom. CRC when playing should state 2b8989d5."
But once patched, Retroarch Wii doesn't load the game anymore.

I think that's what prevent Retroarch Wii to load the rom, unfortunately. There's surely some check of the file integrity.

In later versions of Retroarch FBA there's an option to "load patched roms" it would be great if this was backported to retroarch wii, or just have the file integrity check completely disabled as there's no reason for it
EDIT: I also *distinctly* remember earlier versions of retroarch wii fb alpha would play patched roms fine, and I know this because I used this to enable unibios before it was intergrated properly in the menu and also to play Metal Slug 2 turbo when that romhack was released, this would have been around circa 2015 so if anyone can check early versions of retroarch wii from around that time and see if it works

If you haven't downloaded this already, it is the most complete "up to date" working HEXAECO pack you will find.
It does run, quite efficiently in fact.Sorry to say but i installed it, put it all in the correct folders, deleted the cfg files of root retroarch folder, HEXAECO DOES NOT RUN!, NO BULLSHIT!
I patched the FBNEO rom of ssf2t (both difficulty and color fix patches), used the FBNEO core provided by RunningSnakes directly in RA 1.7.6, and...
It works!
At first, I tested it with RA-Hexaeco, and as it worked, I thought "let's try the core in 1.7.6, who knows..."
At my big surprise, it worked too (I thought cores have to be compiled specifically for given retroarch versions... Maybe I missed something).

As long as the .zip file has the same name and the same file content than the original rom (number of files and file names inside the zip, but patched obviously), it seems any patched roms works. \o/
