Yes you can, but I saw that you can only use Codebreaker and RAW cheats.
Using the GBAATM is easy just select the options you want. When you are in the text box to insert the codes just put them without the master ON (that one that says that you need to turn it on).
Unless you have selected a diferent type of cheat it will have some problems otherwise it will go just fine.
