I suppose my questions are:

If I manage to backup saves from my physical carts, would they be compatible with the save data restore tool included in the Sky3DS Disk Writer?

I have a 3DS and a DSTwo - is there a way I can backup my saves without buying an extra tool? I've tried DSaveManager (wifi) but can't get it to work, are there any alternatives?

You can backup saves with Gateway 3.0 exploit on any 3DS with firmware version 9.2 or below. The next step is to inject those saves to Sky3DS saves because it have a special header with the game specific data. I have a clue how to do that, but do not have a Sky3DS to check.

Thought that might be the case - do you know somewhere reputable I could grab one?

Just need someone to confirm they'd be compatible with Sky3DS now...

I bought it a time ago, can't recommend now. Maybe it easier to get a nearby friend with the older 3DS and just dump all card saves once.
Anyway before doing that we must ensure it is even possible and for which games. I can check if you send me the Sky3DS initial saves for the games you interested in and which save dumps I have.

Ah ok, I'll make sure I have the right version of the ROM once I've confirmed saves are compatible - I suppose the important thing at this point is to make sure we're using the same version if I'm going to be sending you a test save? I'm pretty sure it's the original, how would I confirm? If not we could try Zelda aLBW?

I'll be able to dump save from my Zelda aLBW only in the evening. If you have both 3DS european Zelda OOT dumps on Sky then I just need save dumps from both of them. We should also check 6.x keY save encrypted games, for now I have a save dump from Mario Golf to check.

I only have 1 OoT ROM, shall I grab a save from that anyway?

The saves I'd want to rip are:
Zelda OoT
Zelda aLBW
Mario Kart 7
Luigi's Mansion 2
Super Mario 3D Land
Tales of the Abyss
New Super Mario Bros. 2
Pokemon X (although I understand that's not possible)

I'll check and see if there are anymore when I home but I think that's pretty much it

Found a cheap places to grab the device btw: http://www.r4i-shopper.com/r4i-save-dongle-p-56.html

Thanks a lot for your help mate!

Try those two with Zelda

those are my retail save converted, one of it should be able to fit your rom (I suppose the first one will be detected as corrupted while ingame). I'll add saves for the rest of your games to check shortly.

upd:
SM3D save for your rom. Again there is two different verions of the rom in the Sky template, so I'm not sure it will be treated by the game as a normal one.

Cheers, just tested the 2 OoT saves - I gave the saves the same name as the ROM and 'restored' the saves through the Sky3DS disk writer - the second save gave me a 'corrupt data' message when I booted the game, and with the first save I got no error, but also don't see any saved data (files blank). I'll try SM3DL now.

Here's the updated list btw:

Zelda OoT
Zelda aLBW
Mario Kart 7
Luigi's Mansion 2
Super Mario 3D Land
Tales of the Abyss
New Super Mario Bros. 2
Pokemon X (although I understand that's not possible)
Starfox 64
Sonic Generations
Pilotwings Resort
Resident Evil Mercenaries

*EDIT* 'Save data is corrupted' message for 3D Land too :(
As 3D Land is after OoT, I'd have to cycle through 31 games again to find it, so could we please try and get 3D Land working for now?

Sky claims it saves/loads the save file into eeprom (or whatever it used to substitute it) on cycle.
So if you updated the current selected game save, you just must cycle through to select it again to get the save file loaded. So it may happened with the OOT, when you first used the save treated by the game by corrupted and reformatted then, and after that you have just updated the save on the SD which never was presented to game.

Unfortunately I have only one save for Super Mario 3D Land from my retail cart.
So first we must ensure first ensure that the games with the single Sky template is ever compatible.
From what you need and what saves I have now are:
Tales of the Abyss
Starfox 64
Sonic Generations
Resident Evil Mercenaries
I'll make a test saves in several minutes and update the post
Also the single template games that I can dump saves tonight are
Zelda aLBW
Luigi's Mansion 2

Cheers - I'll try both OoT and Mario again then - I appreciate it, but no need to dump all the other saves, especially as we haven't gotten either of these working yet! Sorry, just to confirm, you want me to try the 2nd Zelda save one more time?

Forget about OOT for now, those three should clear the situation

It worked for Street Fighter, but the result may depend on one or several factors like game SDK and/or save encryption version besides the different rom dump versions available.

Tried a couple of them, same problem as before, no corrupt data message, but no sign of any saved data
It should not be like that, please try to reformat the card and place rom and save data at once.
upd: oops, Star Fox and Sonic saves was clear, my fault. I'll recreate in a minute.
