Any way of avoiding conflict between Wii RetroArch and Wii U Restroarch?

They conflict over reading sd:/retroarch/retroarch.cfg when starting up.

Any way of avoiding this?

Don't use the official retroarch for Wii but RA-hexaeco which uses a different path for its data, /private.

I've done that and it's very good, however, Tyrquake on it doesn't work. None of the controls are mapped and it's unclear what to do.

Tyrquake has much higher compatibility with Quake 1 mods.

Can I ask why you have both on the same SD card? Do you share SD cards between your Wii U and Wii? Or do you use both the Wii U Retroarch and vWii retroarch on the same system? If that is the case, is there a reason to do that? Does vWii Retroarch do something Wii U Retroarch doesn't?

Frustratingly, Wii Retroarch and Wii U Retroarch run different cores, plus some are stable on one but not the other. MGBA is stable on Wii U but crash prone on Wii, Fuse is fine on Wii but crashes on Wii U. Tyrquake reports an error on Wii U as soon as you try to start a game.

The Wii U build had been horribly broken in various ways which were fixed only in the most recent version.

I always wondered why RetroArch Wii U doesn't use /wiiu/retroarch/ by default, knowing that the Wii version runs on vWii as well...

An good example is Homebrew Launcher, it uses /wiiu/apps as the Homebrew Channel already uses the /apps path.
