Animal Crossing New Leaf Save Editor

I recently tried the acnl save editor but when i went onto the game on my 3DS (cartridge), It had completely reset and gotten rid of all my data. I backed up my data prior using the checkpoint app, but I honestly don't know what I'm doing or how to get the data into the actual game. When I go into FBI it shows 2 acnl's, One is presumably the empty one and the other is the one I want to recover, but when I select 'browse save data' it says it doesn't exist. Also, the file it is supposed to be in on the SD card is apparently gone. I would appreciate some help!

I do not understand what you mean by that. It's not clear if your last screenshot is of the 0004000 folder or the 000400E folder.

TWLFix has nothing to do with 3DS games and I have no idea why you would do that.

Yeah I have no idea what I’m doing, i just looked up the error code 0xC880478 and TWLfix came up. The screenshot is from the 0004000 folder.

Well, do you have a folder named 00086400 in the 0004000E folder?

Does your Checkpoint data contain a file named garden.dat, or is it garden_plus.dat?

It's possible there's something wrong with your SD card; they do tend to fail frequently, and strange problems crop up when they start failing.

Connect the SD card to your PC, copy everything off the SD card with Roadkil's Unstoppable Copier, format the card, test the empty card with h2testw, and copy everything back if the test is okay. Sometimes that is enough to solve some problems. If the test fails, you can try copying the data to a new card instead.

You didn't answer the question. You wrote "the file it is supposed to be in on the SD card is apparently gone", but the 000400E\00086400 folder is there, so what is "apparently gone"?
The 0004000\00198e00 folder that I used to have is gone. I thought thats where the acnl was stored but ig i was wrong.

As per https://hax0kartik.github.io/3dsdb/ , 0004000E00086400 is the Title ID for the E-region version of the update. 0004000000198E00 is the Title ID for the U-region of Welcome Amiibo . If you are playing from a cartridge, there is no reason you should have both of those.
