Hacking All my 3DS Games & Apps disappeared after a game fixed its own extdata

Title says pretty much all of it.

I went into the gamecard version of tomodachi life, it said the save data was corrupt, it fixed the data but then the next time i want to the home menu all my homebrew apps and SD card games had disappeared.

I have dealt with SD card corruption before but last time the programs were just "?" in data management. This time i can see them properly in data management. Additionally themes, badges, godmode and Luma still work. This makes me think this corruption only affected the games from displaying and they haven't actually been overwritten like they were the first time.

All help would be appreciated

    If your throat closes, putting oxygen in your mouth will not solve anything - as you will be introducing oxygen prior to the area of obstruction
