Can the copy script be used to delete folders? I'd like to delete everything except Nintendo and emummc folders before copying my new files over?

It cannot, and "clean installs" are unnecessary. Simply delete the sysmodules' startup flags when prompted and you'll boot just fine every time.

But I couldn't find the menu to update sigpatch in the AIO. Has it lost the ability to update sigpatch or is it just hidden from plain view?

Nintendo is striking Sigpatches updater, maybe could be it, no idea and I never used it...

You have to enable it in the settings afaik.

I have the same situation. I think it could be the version of AIO ?
I used to have it on my old version one switch (before it died) and didnt record it anywhere

Tools -> hide tabs

Nothing to do with the version.

Version matters, the built-in sigpatches option has been removed since V2.2.0: https://github.com/HamletDuFromage/aio-switch-updater/issues/218

Users have to find a source on their own and add them as a custom download, or use sigpatch-updater (and/or sys-patch) instead.
