So, I performed an HDD upgrade and did a backup and restore with Sony's official HDD backup utility.
All went smoothly, however, sMAN seems to now have corrupted itself onto the XMB. There is no icon for it anymore (just the text), clicking on it does nothing, removing boot_plugins.txt (with sman.sprx) and rebuilding the database doesn't wash it away either.

Has anyone had this happen before (plugins not going away)?
I'd appreciate some words of wisdom.

Well, sMAN makes some changes in the flash which is why it is still there. If there is an official uninstall with some kind of app you could try that. If that doesn't work re-installing your CFW could (that way all the flash files are reset).

Discovered the problem.
I had to delete the xmlhost folder and re-enable cobra.
I now have sMAN running properly and all is well.
