With Emulators that can run on flash cards etc. WHat are some of the best 2D fighters I can find that will run 100 percent on the DS? Talking like Mortal Kombat series, Capcom vs *anything series. stuff like that?

Honestly as Urza just said, there are none. The closest you will get to a working SNES emulator that works with Mortal Kombat would be Supercard Two with this SNES Emulator, but even with that they are jerky.

Get NeoDS and start searching for Neo Geo fighting games. You won't get a much better 2D fighting experience on the DS than that.
Just to mention a few that plays flawlessly:

    Art of Fighting
    Fatal Fury Series
    The King of Fighters
    World Heroes...

If you have a PSP you can emulate most things (including PSX emulation, which may be worth it for a few fighting games) as well as BlazBlue and Street Fighter Alpha 3 Max for retail 2D fighters. There's also Tekken, Soul Caliber, and Dissidia (sorta) for 3D fighters.

The DS just kinda is severely gimped on fighting games. There's Jump Super Stars/Ultimate Stars if you want a SSBB type of game, Ultimate Mortal Kombat, and then pretty much whatever it can emulate.

I've always found the lack of fighting games on the ds disappointing. Not that the few out there are bad, but I'd prefer a fighting game like a "vs." game, Street fighter, Guilty Gear (Not counting the current ds version), or anything really. It's one of the few reasons I regret choosing a ds over a psp.

Killer Instinct for SNES works fine on the SCDS2.

I almost forgot to mention the Bleach series on the DS. Probably the best 2D fighter games made for the DS.
If you watch the anime, then it's even more enjoyable as you can relate to the game's story / characters.

Garou: Mark of the Wolves emulates just fine. Plus, BUSTAH WOLF and all that. Can be a bit of a pain due to the DS' horrible d-pad, but oh well.
