Hey there, thanks for the response! Could you give just a quick explanation on what this all will result in? I'm assuming that third link will recover my current eShop data. I currently have a lot of eShop content on my 3ds that I want to do this on.
A very noobish general question on this: What is the end-result firmware for the main NAND? Would I have to boot to the DS profile every time I start my 3ds to be on the latest firmware if I do this?

According to the OP in the 3rd guide what the process does is basically to take the content from the Nand (or Emunand in this case) that has all the eshop downloads and make that replace the contents of the Nand that's working on sysnand. So I'm not completely sure if you can use the old data while also keeping your saves for example. However if you were to re-download all your titles again from the eshop (In Emunand) I'm sure they should work when transferred back. Either way as long as you keep a copy of your original NAND + the rest of your original SD data + don't brick the sysnand in the process, you should always be able to restore everything back and try again.
Regarding your other question, I'll be honest and tell you I haven't accomplished finishing the guide yet (messed up at the end, Emunand bricked so I have to figure out what I did wrong) but according to OP

So I guess the end-result firmware for sysnand should match the NAND backup you're injecting to but I'd rather PM him directly about that. But if everything goes right you shouldn't need any kind of exploit to use your games afterwards.
