Alright, I just followed the 3DS.Guide, but I'd like my old Friend Code. Is there any way to do this while maintaining the current sysNAND I have now?

You can use JKSM to backup saves.

Here goes the big question... If my emuNAND had a lot of problems with it, is it suitable to put it as my sysNAND? By problems I mean it wouldn't load up for a while.... Also, if I were to set my old emuNAND as my "new" sysNand, would that affect everything on my SD card? For example, on the SD card that is used with my current sysNAND there is no problem. It came straight from the 3DS.Guide. If I were to inject my nand.bin of my old emuNAND that had those problems, would I lose my new things from my 3DS.Guide SD card? (I.E. I was told to install LumaUpdater, the Homebrew Launcher CIA, and the NTR's. Would I lose all the work I did on my sysNAND I did by following 3DS.Guide? I'm a little stressed...

You can always take a nand backup and test. If there are problems, you can just restore the backup. If you restore emunand, you'll have all the apps and games you had in emunand so you'll need to reinstall FBI, Luma Updater and the other apps.

I tested it out, but just the Files I named were there besides the average 3DS apps. Although there was 1 game that made it through...Zelda four swords seemed to slip by

That's because it's a DSiWare game and is installed to NAND rather than the SD card.

Well then how would I add all my games back in? I still have the SD card back up from the emuNAND where it came from. I also have the NAND.bin and .bin.sha of the emuNAND

Sorry can you remind me what you did again? And what you want to achieve? If you have the SD card contents that match the emuNAND backup (as in, no system formats performed in between the NAND backup and now, unless the SD card backup also corresponds to the pre-format state), then you can just restore the backup and use the SD card backup that matches it.

I created a backup of my old emuNAND to inject it as my new sysNAND. The injection worked, but almost all of my games are gone, and all of my programs had to be re-downloaded. I'm wondering if there's a way to put my games back since they're not showing up

Did you reinstall tickets? If that doesn't work, that means the SD card backup doesn't correspond to the emuNAND backup you restored.
Also make sure that you restored it to sysNAND not emuNAND, and that you are booting to sysNAND (hold Select on boot and make sure autoboot sysNAND is enabled).
