Hacking 3ds apps gone

i know this is a lot, but if you could read it and help, id be soooooo grateful.
Ive had my 3ds since i was like 6 or 7, so its very important to me. i modded it about a year ago, and i just recently modded my wii u, however, i didnt have an sd card to mod it and therefore i took the 3ds one, put all the contents on my laptop, and then used the now empty sd card to mod my wii u (64 gb). i wanted to use my 3ds again so i moved the sd cards wii u contents onto my laptop and then the aforementioned 3ds files onto the sd. i inserted the sd card to my 3ds and to my shock, the menu was absolutely barren. only thing left was twilight menu (never used anyway) , a couple ds games i got from roms, my folders (now without my nintendo badge arcade badges), and of course the nintendo apps (eg; system settings, download play, nintendo eshop , etc etc). my themes i purchased were also gone, however a custom splash i installed before the whole situation was still there, and gm9 opened so its still modded. the sd card obvi isnt corrupt as it worked with my wii u and i also checked it. btw, all my cia files are missing. if i redownload the cia files, will my games saved data still be there? please help, and thank you so much if you read this through.

Can you open settings app? If that's the case, check that the save data is there. If you see it's on the SD, just copy the data to a pc. If it's on the console don't worry. Just format the SD (make a backup if you want)

Update: or just copy the hole SD(to a pc), format it, and copy the data again.
Also a steps before putting the SD again:
Insert the SD on the 3ds before copying the data.

I don't know what you think "cia files" are. If you're referring to games that you installed using .cia files, the the .cia files you used are irrelevant following installation.

Anyway, your 3DS isn't reading the data on your SD card for some reason; DS games and TWiLight Menu are installed to the internal memory, so it is normal for those to show up even when nothing on the SD card does.

If you inserted the card in your 3DS before you copied the files back, then you might have created a second ID1 folder. Inside the "Nintendo 3DS" folder on your SD card there should be exactly one folder with a long, random name. (This is your "ID0".) Inside that folder there should be exactly one folder with a different long, random name. (This is your "ID1".)

If you have two "ID1" folders, then the easiest solution is to copy everything off the SD card again (I like to suggest Roadkil's Unstoppable Copier to be safe), format the card, test the empty card with h2testw (just to be safe), and then copy your backup back to the empty SD card without inserting it into your 3DS first.

(I know you say you checked your card, but if you used h2testw and did not completely empty the card first, then your test was insufficient.)

That is terrible advice and is absolutely what you should not do.
