I have the homebrew channel installed with cIOS-rev 7, what do I need to do to update my system to 4.1U, do I need to uninstall the rev7? I have wifi connection if that makes a difference. can I just do the wii system update through the wii or do I need to do other tings first? can anyone help me?

Read the ultimate system menu 4.0 guide. Start from step #1 regardless of what you have installed already for best results

I see that, but why should I have to downgrade my system and reinstall homebrew, wouldn't it mess up the previous installed HBC, can the cIOS's overwrite eachother?

You downgrade so that the starting point is the same and the rate of success is higher. Your previous HBC will be fine, if it black screens on load just install it again. Your homebrew apps won't be touched. The cIOS creates IOS249 and always IOS249 so yes they'll overwrite each other. Is that what you're asking? No matter what you already have, start from step #1 and the guide should be fine.
