You shouldn't use rxTools, as it is outdated. You should use Luma instead.
Any SD card that works in the 3DS will work for CFW, but 64KB Allocation Unit Size will make it faster.

As long as the SD is FAT32 it should work. Windows won't allow you to format it to anything else than exFAT tho, so you are going to have to use a program or diskpart to do the job. 256GB seems like overkill IMO, I have a 64GB SD with 35+ games and still have 32gb left, go for 128GB.

Luma is as easy to setup as is RxTools.

Unless you plan on installing 250 3DS Games of 1GB or larger, I wouldn't bother. The Home Menu has a hard limit on how many titles can be on the home menu. 300.

128GB is plenty, even more the I have. I use a 64GB Samsung EVO and I'm already just narrowly dodging that 300 title limit. 256 is far, far more space than you'll ever need.

Are you launching it directly from there or getting it into the Homebrew Launcher through Browserhax? I'll assume it's the first. In which case, you should really get menuhax setup.

I actually answered something similar to your situation, so I'll just copy and paste that here:

    Setup autoboot menuhax, through browserhax.
    Steps:
    1. Put the contents of starter folder from the starter.zip (http://smealum.github.io/ninjhax2/starter.zip) onto the root of your SD Card.
    2. Change your theme 2-3 times, from default stock one to any other, and finally back to default stock one.
    3. Open the browser, then open the browser settings as fast as possible, scroll to the bottom and Initialize Savedata or Clear All Save Data, as fast as possible.
    4. Navigate to http://yls8.mtheall.com/3dsbrowserhax_auto.php (Keep trying until it works)
    5. Open the menuhax_manager app.
    6. Press A to install. Just look for a success message towards the end to know it was successful, disregard any errors messages that may appear prior to the success message.
    7. Go back to the main menu of menuhax_manager, and go to then select "Configure/check haxx trigger, Press A to continue, then select "Type1"
    Either:
    A) Don't hold any buttons and touch the bottom-screen for autoboot menuhax, or
    B) Hold the desired button you want to trigger menuhax at boot, and while holding it touch the bottom-screen.
    8. Depending on you configured your haxx trigger, will depend on how menuhax launches from now on. Make sure you have rxtools.3dsx in an rxTools folder under rxTools to launch it from menuhax, after it load the Homebrew Launcher.

Consider using CTRBootManager and setting it to autoboot rxTools (or Luma3DS if you switch.)

Consider switching from rxTools to Luma3DS.
    Guide: http://gbatemp.net/threads/tutorial-updating-from-rxtools-to-luma3ds.427735/

Or at least consider switching to dukes_rg fork of rxTools.

Menuhax does have a failure rate of launching properly, consider A9LH if you must have 100% bootrate, but it's a pretty long guide and can take a while to setup properly, ask questions if you need help.

Enjoy your new setup without having to rely on browserhax, whether you decide to go the menuhax route or A9LH route~!

Free Space > 99GB requires you using Non-Devmenu/BBM CIA installers.
Using Dev/BBM on free space >99GB results a freeze.

Keep in mind too, that there IS a hard limit of 300 titles that can be installed on the system at any given time (this includes the junk preinstalled on the system, vc, etc) so you very well might hit the title limit before running out of usable storage...

It's still unclear. As far as I know, no reputable source has yet tested any 256GB card on any 3DS.

For good reason; it's just not a practical or likely situation. Sure you have all the space, but what are you going to do with it? You surely aren't going to play all of the games you would put on there.

256GB card is reasonable if you're sharing it between your 3DS and Wii U. That's what I would do if I was OP.

The 3DS starts having issues when there is too much free space.
Try to fill up half of the space with dummy data (or fill it up with CIAs) and BBM/DevMenu should work again.

3dbrew stated that the 3ds can handle up to 1.3 Terabytes of external storage, but that should and is impossible to get to, even with all of the releases

above and beyond that, there's currently no physical storage out there that would hold all of them (and for whatever it's worth, we've absolutely broken past the 1tb mark as far as games (and dlc) floating around out there, 1.3 should probably be broken within the next couple months, I'd imagine - though you'd have to be absolutely out of your mind to even WANT everything installed on your system).

256 gb is not a good idea. The 3ds has a title limit of 300 titles. If you reach the limit, old titles disappear from home menu.

I'm not sure if it's even possible to fill the card with games without reaching the limit. Not many games are as big as 2gb
