    PCB replaced. Besides the minor issue that the JoyCon now appears blue instead of red in menus, everything works great again. All buttons work and the controller connects in both modes. Thanks for the help everyone!

    I replaced the JoyCon rail, but the problem still persists. So the cause of the issue is most likely on the PCB. Next up order a replacement PCB.

    If it's just one fan making the noise, it could be that the bearings have gone bad. Replacing the fan will be the easiest fix in that case. Air duster works wonders, if the fans are just dusty.
