I ran into this myself. To solve the cygwin1.dll problem: From Wiimm's tools, which the patcher uses, you should first install both szs and wit. Then, try the patching process again from step 1. Here's a post I made about it from a while back. See this and the post a couple below it. Good luck!
Do you mean that the options you selected are disappearing? It looks like there were two SD card windows open in the first picture. Anyway, you first click the options you want. Then, click to generate the new nincfg.bin file. That should save them.

You can double check by clicking the Nintendont SD Card Menu button in the upper right on the first screen of the injector. It’s under where you select GC Retail Injection.
This injector already uses Nintendont. You can still use it. Do you have Memcard Emulation turned on in your Nintendont SD Card options for the injector?
