Firmware lives on the Vita not on the memory card... so, simply swapping a memory card will not magically make a vita on 3.63 firmware able to use exploits that only work on 3.60
I had a similar situation... now I have 2 Vitas... one of which is up for sale.

With Retroarch you can emulate PS1 games (PS1 support as a part of adrenaline is coming in the future) so, no bubbles but yes the games are playable. For PSP games Adrenaline is your answer. There are very few benefits to staying on 3.55 and many benefits to go to 3.60 and get the new mods.
With a memory card that size.... why not just backup individual games and restore them through QCMA rather than doing the whole thing? Anything like ROMs and Saves for emulators can be transferred with the FTP method you already tried but whole apps will not work with that method.
I was actually pretty impressed.... That may have had to do with going into it with rock bottom expectations... WipeOut 2048 is great on my 55in 4k Samsung... I can say that I noticed some lag when I first hooked it up... but all I had to do was change the display setting to "Game" mode and it...
Not sure as I have not swapped memory cards yet myself. However I can say that my WhiteList goes away after a full reboot. Not an issue with Henkaku though....
That'd be my recommendation... Use Henkaku to install and app to do the work for you...
Load times are noticeably better with the increased speed and to me it does look like the framerate increased. I have only tested on the PSTV with the WhiteList and have gotten quite a few crashes (never during a race, only when loading menus).... I just don't know if that is related to the fact...

@The Real Jdbye, I could see AMD trying to pull off the CPU GPU tandem thing, would be a way to maybe close the gap a bit with Nvidia. Plus it would kinda put Nvidia at a future disadvantage since Nvidia can't make X86/64 CPUs? Intel and AMD licensing issues... I wonder how much that has held back innovation.
@Psionic Roshambo AI assisted game creation is kinda already here, there was recently that AI that can turn any 2D image into a fully modeled 3D object, it's not perfect, but it's a starting point, beats starting from zero
but most recently, there was one that actually generates a working unity scene with terrain and textures already set up that you can import right into unity, that's a huge time saver right there
