I managed to dump my rom of the Pokemon Crystal VC games so I can play it on emulator, but one small problem. I dumped the rom to get the GS Ball...
Is this still [gear editing] safe? Has anyone tested this on the latest version?
Here's what you should do.
Step 1. CFW your New 3DS
Step 2. Backup Save Files with Checkpoint
Step 3. System Transfer from Old 3DS XL to New 3DS...
Just generate them with PKHeX.

It isn't where you want it to backup, it's to the PKSM Backup folder. You aren't supposed to change where it backups to.
It does that automstically if you set it up correctly.
You put your folder as the rom folder. It should point to the PKSM backup save folder.
I told you why. You set your config up wrong
Because there isn't a method to back it up with Checkpoint. Why would you even do that because PKSM can read it by itself? It autobackups saves too..
Backup the game..? You mean with Checkpoint?
You can.. the whole point is to use nds-bootstrap with it.
There's your problem. You're supposed to point to PKSM save backups folder for your game.
The image is broken, and no, that isn't how it works. The filename being too long won't break it. For folder, where is it pointing?
That still isn't enough information. Show me the contents of the config.bin.
