Extdata can be any file format whatsoever, including unique formats that only the developers have any idea about.

You're meant to drag the unpacked folder into repack.

That error apparently means "hash-check failed? (fs)". Try deleting the extdata by holding L+R+X+Y when starting the program, and choosing yes.
That's just your NNID. If you're really not seeing any other numbers, you must be on an old version.
The error message doesn't matter, the error number does.
