Please keep in mind that throughout all of this, everything is true.

I've had an N64 for a long time now, and Smash Bros too. One day about two weeks ago my cat puked on the cartridge, and I had no choice but to use water/Lysol to clean it up. Booted the game up after it dried... all of my data was gone. Got some characters, went to bed. Got up in the morning, DATA WAS GONE AGAIN.

Then, I wiped the cart contacts (there was some dirt) and after that it started saving stuff again. I got all 4 characters and Sound Test, but I can't get the Mushroom Kingdom stage. I remembered (and looked up) that you had to beat 1P mode with the starting 8 chars, and I had already done that. I even beat 1P mode with every character, no continues, no lives lost, everyone over a million points. STAGE STILL ISN'T THERE.

Has anyone heard of this happening? Is there a way to fix it?

Sounds like, in the best case scenario, you just shorted out the battery and need to replace it:
Super Smash Bros. CIC-NUS-6103 Save Type: SRAM

It doesn't use EEPROM or controller pak to save from this list I pulled up that I am looking at. You'll need a security bit driver to open up the cart and you should see a battery in there, just replace the battery (might require soldering) and then you'll be able to save again and you can clean it better with the cart open too. I'd suggest using a mild detergent and letting it dry thoroughly and maybe finish it up by wiping it all down with isoprophyl alcohol before reassembly to make sure there isn't any soap residue.
