Homebrew EmuNAND unlinking.

So I have RX Tools EmuNAND 9.2 in my 3ds, but it is linked to my Sys NAND. I was wondering, why should I unlink them, does it damage the SysNAND? Can I update the EmuNAND? Also, I know it is unlinked by formatting my SysNAND, but I have Legit CIAs installed with some progress I don't wanna lose. So is there a way of formatting and getting my Legit CIAs back with their save files? Please someone help me.

I would recommend using emunandtool to make regular backups of your emunand. I use it before any updates or installing anything that I'm not 100% confident in. Its easy to use as its a pc based tool that backups/restores straight from your sd card.

I also think it's dangerous to use the sysnand for any reason other then loading rxtools. But if you wanted to set it up that way, there is a tool that formats the emunand instead if the sysnand. Not sure what it's called at the moment. Maybe 'tinyformat'.. just search the homebrew section. but you would backup all your saves for games on emunand with savedata filer. Then format the emunand with that tool and reinstall all your apps and pirated cias. Then restore your saves with savedatafiler.

Take the sd out before formatting the sysnand and the emunand will still have all your stuff. Typically there is a package error when NANDs are linked. Meaning that apps get repacked into presents everytime you load the homemenu. Also with NANDs linked, if you go to the 3ds apps, say to delete something, in the settings menu it will remove all your nonlegit apps. That includes homebrew and pirated games. There have been a few reports of updating the emunand with rxtools while NANDs are linked and it updating the sysnand as well, or instead.

So boot the 3ds into sysnand, go to settings, remove the sd, and format the system. Restart it, go through initial setup, put sd back in and setup reinstall the exploit you use.

If you update emunand, go to system settings from emunand. Make sure your firmware version begins with rx-e. If not, then exit and try again. If it does, do NOT exit system settings. Instead go to other settings, then page 4 and update. You can only update emunand from system settings and only when the fw begins with rx-e. Rx-s means your in sysnand and will update the sysnand as well.

Tanks,that helped. But isn't there a way to keep my legit CIAs with their save files in my SysNAND and the non-legit CIAs in my EmuNAND. What I want to do is that if one day my EmuNAND doesn't work or I decide to update, I can have my progress in the SysNAND.
