Looks like the storage medium corrupted, is it a SD or gamecard?
the game is installed on an SD card but this problem occurred just after the new update !
If the storage SD might corrupted run a error check on Windows in the tool to repair drives or Powershell chkdsk X: /r .
Or also backup the extdata and savegame of the game with Checkpoint, because they may corrupted too. Then remove this data of the game inside the 3DS Manager/Settings. And try the game again.
