I got a PAL TV for reference. When I select the video mode as "480p", the game works and looks great, but when I press the home button to pull up the emulator UI, I get a black screen...
When I move the Wii Mote I can hear it hover over the various menu items, but there's nothing on screen. I can press B a bunch of times to get back into the game, but I obviously can't use savestates, and any time I want to change the settings I have to edit the xml file directly

In short: changing the emulation video mode to progressive scan also changes the output
of the emulator's own UI in such a way that the UI is not shown – games still work.

This also only comes into effect after loading a game; the UI is fine on startup, but not once you're in-game

Looks like @Tantric fixed that thing :)
look here: https://github.com/dborth/snes9xgx/commit/88deb038bc28fade37d0f6951a43a885d0404917

it not just affected Snes9x GX, also affected FCE Ultra GX and Visual Boy Advance GX.

I will leave this compiled build with latest commits from July 18, 2022 if you want to try:
(of all GX emulators)
I just tried that build. It seems the described fix "switch to chosen video mode on first load"
now just gives me a black screen on first load.

To reiterate, my chosen video mode causes the emulator UI to draw a black screen; games look just fine however. Before installing the build you linked, the chosen video mode would only be switched to upon loading a game, which meant that I could at least boot a game.

A solution would be a build where it switches to a different video mode when pulling up the UI

If you can see games at 480p, it means your tv doesn't support 480i which is why it blackscreens on menus.

Solve the issue by deleting snes9xgx config files.

My Wii is set to 480i in the system settings, and this TV most definitely supports 480i. This SNES9X issue has also shown up on multiple CRT's and LCD's
