Sorry. I'm not very used to using sites like these but I'm using a New 3DS LL, which I've recently just jailbroken.

I made a shit decision using a microSD card that I had laying around somewhere, and sooner or later I decided to swap it out with a better one I bought later.
But apparently some files got corrupted at that point and I really don't know what to do for a fresh install, since the system is already modded and I really don't know what to do from there.

Whenever I try entering the Homebrew Menu to run, or install things, I'm greeted with an error screen.
And every time I turn on the console, I see a yellow light. which I've read that it could be something to do with a missing/corrupted file with B9S.

I'm really not too keen on any of this, and pretty new to the most of this, so any help at all would be much appreciated.
And here's the dump from the hbmenu crashes, if it helps.

Well, first you should test the sd card for errors with h2testw. Backup all your data before doing so.
Format it as FAT32 32kb clusters before and after the test.
Run it with the "write and read" setting.
- If it passes the test, format it, and put your stuff back to the sd card then follow the guide here to see how to put homebrew apps back..
- If it doesn't pass the test, then your sd card is faulty or fake, i wouldn't recommend using it at this point for anything.. get a new replacement sd card, and you should test it out just the same when you get it.

And since you're speaking about file corruption, it could be that some folders on the Nintendo 3DS folder were corrupted and /or are missing, when they were on the old sd card and when you moved said files to the new sd card.
If you wish you can start fresh and let the system create a new Nintendo 3ds folder, but that would mean your installed games and saves (not the ones that're backed up with Checkpoint) will be gone. You can backup both your games with GodMode9 and saves with Checkpoint, if it lets you boot into the home menu (for Checkpoint), before creating a new Nintendo 3ds folder.. which you do by inserting the sd card without the Nintendo 3DS folder on to the root of the sdcard..

Instead I swapped it with another microSD card I had laying around which I haven't had any issues with yet.
I was already using it with another o3ds of mine. But I didn't have much on it, backed up the files, and tried your fixes.
Formatting it, verifying, then formatting and came across this. Though I didn't think much of it, it's just not reading one MB.

Is this any issue?

And with it, I also am having some issues installing titles from .cias specifically with things like hshop and FBI, but I don't know if it correlates.

You did only the write test, you should do both. 1mb less is not a problem. Though it shouldn't give a red result (indication) because of it..

You shouldn't use it until you're sure it's working correctly. You need to redo the test as told above.

Are you sure? I did the Write + Verify option, since that was all I saw. It wouldn't let me do anything else but press 'OK' so I thought that was the verdict for that specific SD card.

Well, it should give the results at the end of both the read & write. It only shows the result of the "writing"on your pic there..

With h2wtest you can verify with read and write test, that the tested sektors exists. So that the card and size is not fake. Thats the main Idea behind this tool.
But i cant find a source that says it repairs anything like faulty filesystem or restore bad sektors with reserve sektors. There for i use the check disk utility with Powershell chkdsk /f /r for repair.

It's just done the same thing again, and stopped halfway. All I can do is press 'OK' and it closes, like I said.
I try clicking 'Verify' again after the menu closes, but it barely goes any further either.

I'd probably be better off buying a new one, I just really wanted to see if these were salvageable in any way.

So it was defective after all.. (good thing if you ask me, atleast now it wasn't the sd card reader).. 🤷🏻‍♂️
I would recommend getting a new replacement sd card, and you should test it out when you get it just the same.. 👍
