If I had to guess I would say maybe your controller battery is running low. A few people have reported this happening. Try charging it. Otherwise you might have corrupted the controller configuration file on the sd card. Try deleting the /config/MissionControl/controllers directory.

@ndeadly Thanks a lot for your prompt reply. Unfortunately, the issue remains even with the patch. Controller is paired but doesn't appear in the screen. The LED lights remain unlit after blinking for sync.
Really weird!! controller is charged and works flawlessly on Wii u. Do you want me to upload a video showing you how it goes? May be it can help!

Strange, is it a first party controller? My Wii U controllers are working fine. Sure, maybe a video might give a better impression of what's happening.

@ndeadly here is the link to the video wii u pro controller test
I hope it will be useful for your diagnosis
Interesting. So the controller is definitely pairing but is disconnecting for some reason. I need to make a debug version for some other users so I will post one that creates diagnostic logs in the coming days for you to try.

Just to check, have you tried charging the controller? I see this kind of thing sometimes where the controller has just enough battery left to pair/connect but then dies shortly after it starts streaming inputs.

@ndeadly I just need to mention that my brother has the same config on switch as on mine, an original wii u controller, mission control on latest version and yet working with no issues. I don't know why it happened only to me

Yeah, I have no doubts that Wii U Pro controllers are working, as I have several myself. Have you tried your specific controller on your brother's console?

As per my suggestion to the user at the top of this page, you may also want to try deleting the /config/MissionControl/controllers directory if you haven't already. Maybe something in there got corrupted.

@ndeadly my brother is 200 km away from me. He just showed me it was working during a video call. I already planned a visit on the weekend and I am defenitely going to try my controller on his switch and his controller on my switch. I will keep you posted.
I also tried deleting the controller folders as you suggested to another user. Needless to say it was useless.

This would be a good test to do to rule out or confirm any issues specific to your switch or controller. Could you also show me the contents of you /atmosphere/contents/ directory, in case you have any conflicting sysmodules or anything in there?

@ndeadly I am afraid I have even worse news. Yesterday when you requested to change the files content, I accidentally deleted some folders. I backed up my saves and had to do the EmuMMC creation process from scratch. I thought it would be a good thing as it will be a fresh install so most likely the controller will be back to work again. I updated stock firmware to 14.1.2, created an emunand, booted, system shows 14.1.2|AMS 1.3.2|E
when I installed mission control 0.7, not only the wii u pro controller is not even pairing, but my xbox wired controller and a shitty bluetooth controller I have for sake of multiplayers are not even detected. It is as if no mission control was applied. It is worth noting they were working fine even when the wii u pro controller wasn't.
What makes it worse, it is that now, when I remove the joycons, the right one is detected but the left one is not. I am now compelled to play in handheld mode with joycons attached to the console.
I really would like to have your opinion on the matter. Is it possible that mission control is not working on the recent firmware updates? Is there a way to make the joycons behave normally? at least to let me play using the grip with the console connected to TV?
Both my playing experience and my son's holiday are ruined. Any help is appreciated!
Thank you in advance.
