I tried this 3ds folder manager I downloaded from the homebrew store but it somehow deleted all my games but not really because It looks like the data is still in the SD card.
What do I do to fix this? I do not want to need to re-hack my 3ds and redownload everything.

What 3ds folder manager exactly did you use?

Plug in your sd card to your computer and see if there's a 32charcter folder inside the "Nintendo 3DS" folder, check its size if it's large enough or not.
If it is, then your games are still there, and you'd need to run faketik to install fake tickets, so your installed games would appear.
If fbi doesn't appear on your home screen, you need to redo Section III from the guide here.

You don't need to re-hack it. But you might need to redownload homebrew files & games if they were deleted..

I can't remember the exact name, and I can't find it on the Univeral Updater, but I remember it having a basic name like 3DS folder manager and its icon being a low-resolution picture of a 3ds folder.
You have no idea what application you installed and ran?... You really do need to pay attention to what it is you're doing to your system. Anyway if I had to guess based on what you I think you ran an app that created an alternate folder for your title IDs or caused corruption within said folder... That is my guess at least as for advice I don't really feel comfortable giving it without knowing what your problem actually is

Yeah, he might have used 3DSBank to create a separate Nintendo 3DS folder, that explains why he can't see any installed title on his home menu. If that's indeed the case, he needs to install 3DSBank again, and change back to the original Nintendo 3DS folder.

That is what I used. And your solution worked. Thank you so much, I was freaking out.
I downloaded a few things a second time though. Is that going to cause some issues or just take up some space?

I'm glad for you although I will reiterate please pay attention to (/do some research on) whatever it is you choose to install on your system

Now what do you mean

Do you mean to say that you believed your SD card was full before this problem and then you downloaded a few games before fixing your 3DS so now that you have your old titles and your new titles you're wondering if they'll still be fine... Of course you're fine it's not as if your system overwrote one game with another and simply because you weren't able to see it... FYI you need about double the space of a CIA to install it so it could be that the games you installed later we're just smaller than the games that you installed previously

Or do you not even have access to the new games you installed due to the fact that you you switched back to your old 3ds folder and the games reside in your new 3ds folder if that's the case you can simply use the bank application again to switch back to that new 3DS folder and delete the games from there to save space on your SD card the switch back to your original 3DS folder and install them there.

If you mean you installed the same exact games on your system while it was quote screwed up that you had on it before it was messed up then while it will cause no issue it will eat at space on your SD card you need to go back to the new title ID folder and delete those games unless you're okay with them taking up space for no reason on your SD card

Not sure what you mean here.
You downloaded games or homebrew apps?
You had to reinstall them to appear?
What about storage space, did you notice that now you have less space than before?
