i found the exact issue that causes this bug.
this happens when the CHANNEL and UPDATE partitions are present in the ISO/WBFS. delete those in some way, and the tool will work just fine!
what i did was extract the ISO/WBFS to a folder (with --fst) using Wiimms ISO Tools (using wit copy), delete the UPDATE and CHANNEL folders, and move the files out of the DATA folder and into the root folder. i'm not sure if that last step is needed, but that's what worked for me. then just use WIT again to turn the folder back into an ISO/WBFS (both will work), and the tool should work successfully.

just go to wit.wiimm.de for the download. it's a command line tool. by the tool i mentioned in and the tool will work just fine!, i meant the VC injector.

I did this and this worked perfectly for me. I downloaded and installed the newest wit (the Cygwin/64-bit (Windows) version in my case), rebooted my pc, then used the wit COPY --fst "Mario Kart Wii [RMCP01].iso" "mkwiifolderwit" command to get the loose files from the ISO. I then deleted the UPDATE and CHANNEL folders just like Saiveeon mentioned, and moved the contents of the DATA folder to my "mkwiifolderwit" folder (and deleted the empty DATA folder). then I used the command wit COPY --iso mkwiifolderwit witiso.iso to turn it back into an ISO file, and the WiiVC Injector picked it up with not errors!

Hopefully this can help out other users too.

I solved problem whith setting output folder, temporary folder and game iso folder to the root of any disk. I assume, that problem in folder naming (may be problem in some characters)
