Hacking Atmosphere Deleting Games

I just updated both my system partition and EmuMMC to 12.0.3.

Everytime I boot into atmosphere the games I've downloaded since the last time I updated are deleted. With an SD card on an older firmware it will at least tell me that this will happen when I boot into atmosphere, but apparently this is being done automatically now. I redirected the Nintendo folder to the root Nintendo folder, but this seems to happen regardless of whether it's that folder or the RAW partition folder. The tiles are for the newer games are also removed.

How do I fix this? It's it a sig patch issue? I don't use NSPs. All genuinely bought games.

If you deleted the emulated Nintendo folder then it make sense why your digital games are deleted, plus you are not suppose to be on CFW if you download games from eshop.

If you deleted the emulated Nintendo folder then it make sense why your digital games are deleted, plus you are not suppose to be on CFW if you download games from eshop.
I didn't delete it. I just redirected the emummc ini to read the original Nintendo folder rather than the emulated one, but this seems to happen whether I use that one or not. It only shows the games downloaded that I had before updating.

I use CFW just for overclocking. I downloaded them on the original system partition. Are you saying I should be using Atmosphere on sys nand.

Sysnand use the regular Nintendo folder, emunand use the emulated one.

If you keep it separate and never ran cfw on sysnand, then the sysnand is clean.
When I first set up CFW, emunand automatically had the same games as sys. That changed after updating a year or so ago. I just want to go back to that (and no I was not running cfw on sys to achieve it). Having to copy my Nintendo folder over to the emulated one is a pain and I want the games available for sys, so I'd basically be wasting half my SD card space. There has to be a way this works. I have emunand reading the real Nintendo folder right now and it works (the emulated folder is empty), but when I download a new game it won't show up.

You say that, but it was the case in the past and is now (albeit with the caveat I described).

I've had CFW for two years and never ran CFW on sys nor used NSPs and games were there.

Tickets may be the issue as those are not constantly shared between sysMMC and emuMMC.
All my games are purchased.

How do I reach parity between the two partitions. I don't remember this being a problem with Choudori until an update I did last year (the tiles were still there, but now showed that they were not downloaded vs no issues every other time). This time I upgraded using Tegra explorer firmware rip method and I get the corrupt data message that won't allow me to do anything until I accept. The tiles are also just completely missing.

If I just boot into sysMMC first, then go to emu will that fix the issue? Or do I need to risk going online using emuMMC so it can update my purchases or something?

It doesn't have anything to do with whether or not they are purchased. Even fake/illegal games have fake tickets in order to launch them. Simply copying over the Nintendo folder for emuMMC doesn't copy over the tickets needed to launch those games. Tickets are stored in the console's internal memory.

I just gave up and dirtied SysNand. Still having the issue, except it only happens when I go online or atmosphere crashes when loading an .nro

Says I need to connect to the internet to check if I can play the games. Others just show up as spinning loading circles (could not load software).

Another weird thing. Atmosphere on Sysnand is reporting my firmware version as 12.0.3 when my Sysnand is definitely 12.1.0. How is that possible?
