Hacking Question Hekate reports completely Switch battery drain from time to time

Sometimes my Switch allegedly has got an emtpy battery according to Hekate. My Switch is a V2 with SX Core chip and Atmosphere and I've got the system for almost three months. I always play in docked mode and power down the system when I'm done and put in my Switch case. In other words, I'm not leaving it in the dock and when powering down I actually use Shut Down instead of entering sleep mode. The system then goes/reboots to Hekate where I once again choose power off to truly shut it down. At least, as far as I know that's a full shut down.

Normally when I power my Switch the next day after I'm finished with work Hekate reports that my battery percentage dropped from full to something like 97,5-98%. However, three times Hekate reported 0%, indicating that my battery is apparantly empty. Two times this happened completely out of the blue on the next day and the third time this happened after not having used my Switch for four days. Although I find that a bit weird since the Switch has enough power for Hekate to start and tell me the thing's drained, I can't imagine that a full Switch battery can be completely drained while powered off in less than 24 hours of time.

Does anyone know why this happens? Can anything be done about it? And is this something I should worry about (*cough* battery paranoia *cough*) or is this just an inconvenience?

Not sure if it's rellevant, but I forgot to mention that I usually don't have my joy cons attached to the Switch either since I use a charge grip to recharge them, so there's no battery drain coming from there either.

So I tried asking around here and there about this battery drain issue and from what I understand the 2~2,5% battery drain in less than 24 hours on a powered down Mariko Switch (ergo, no AutoRCM involved) doesn't sounds normal either. So that's besides the sporadic drops to 0%.

Could this be the so-called Battery Desync issue? If so, what can be done about it and does it causes problems beyond the inconvenience of having to wait before Atmosphere starts?

Didnt realize it at the time, but at what point am I supposed to execute this instruction, by the way? I've enabled the autoboot option on Hekate to automatically boot into my CFW (after a brief splash screen during which I can enter the Hekate menu). Am I supposed to press and hold the power button after booting and being confronted with the Switch allegedly needing to charge before starting CFW, after having started CFW or from the Hekate menu? And just to be sure, but by restart you meen shutting the Switch down and rebooting into CFW or e.g. simply proceeding to CFW after having done of all this in the Hekate menu?

Sorry, not yet. Still haven't the issue again. Only thing that changed is that after not having touched my Switch for a week I've seen that the charge level remained about 98%. This fortunately debunks my impression of my Switch having a daily 2-2,5% battery drop while powered down.

OK, I finally got a chance to test this as my Switch was seemingly empty once again. Followed Reacher17's instruction and when I rebooted I suddenly had 73% charge in the tank. It's not the 98% I had at first, but it is a quick 'rebound' from 0%.

Update: Turns out things are a little more complicated than it looked. When I booted my Switch one day later, the battery was once again empty. After letting it charge for a couple of moments my CFW booted up and displayed a battery charge of 70~75%. However, when I disengaged the Switch from the dock in order to pair my Switch Pro Controller, the battery magically went empty once I selected the controller menu and displayed the same ~70% again once the CFW booted up again. This fix didn't improve anything for me. If anything, it made things look even more erratic so far, although it remains to be seen if that behaviour persists.
