Interesting question. My preferred file formats:
  • Audio:
    • For recording and editing I use Audacity (aud) projects. After it is done:
    • mp3 Later formats are superior, granted. The compatibility with a billion random cheap players is better with mp3 than with anything else. Else Vorbis (ogg) would be my choice (open-source from the beginning).
  • Pictures: Well I'm not much of a picture girl and not talented or skilled with Gimp or the like.
    • Screenshots and other things with big areas of the same color (gives small files with lossless compression in this case): png
    • Photos (stuff to upload on the forum): jpg with pretty heavy compression (I still think about saving data volume and time for people with limited data and/or slow speed). Also good compatibility with everything.
  • Videos:
    • h.264 (m4v) because of the overall compatibility with many devices. For BD rips with subtitles in MKV containers. Maybe h.265 will take the spot in the future when more cheap, small devices include hardware acceleration for decoding (not going to re-encode my library though).
    • Keeping the old MPEG2 (mpg) for DVD rips in case transcoding to h.264 isn't viable or saving much space because of image noise. Has the advantage of being fully usable on the Wii.
  • Archives:
    • 7z → open source, good compression, works
    • tar.gz → sometimes, only for myself
    • Plain zip if compatibility is an issue
The time when I searched my very expensive 500MB (sic! MB) HDD for useless help files fighting for each single byte is thankfully over. Disk space is a non-issue nowadays with HDDs so cheap per TB. File size, other than when uploading to the internet, doesn't matter too much. So quality in archving goes over saving space. Still compressing/transcoding BDs as they are really HUGE and I don't notice any drop in quality when running handbrake with h.264 high profile while saving almost 2/3 of the space depending on the source material.

  • Audio:
    • .FLAC, because fuck lossy compression. (I can actually hear lossy audio compression, and it dives me insane, distracting me from the music.)
  • Pictures:
    • .PNG and .SVG and .RAW, because fuck lossy compression. (Lossy pictures are razor blades on my eyes.)
  • Videos:
    • H.264 encoded MKV/MP4 containers. I'll fall back to MP4 containers for compatibility purposes on the 360/PS3, otherwise MKV does everything that I need in the best quality with soft sub support, and BD archiving. I don't have enough experience encoding/playing H.265 videos yet, but I trust it's even better.
  • Archives:
    • .7z for most everything except large files. (10GB or less)
    • .ZIP for fast zipping of extra-large files. (11GB or more)
All of these are open-source formats, except for .ZIP

Each format for its specific use. Not everyone would agree on a format being the best, there's no such thing as "the best", each one has its flaws and benefits.
.flac, .png, .7z, and .mkv are literally flawless, as long as you don't mind larger files and value quality.

I agreed with @Jayro.

I habe been used an.avi file for a while but I disliked it. So I prefer: FLAC, PNG, H.264 such as MKV and MP4 with closed captioning and subtitles for VLC Player.

I also used .7z and .zip all the time. Never changed them since I was teenager. I absolutely loved them.

Depending on what data rate I can't stand lossy compression on audio as well. At about 256KBit/s I must confess to not hear the difference and would most likely fail a blind test even with upper class speakers/headphones.

Cheap cameras (and as far as I know phones as well) don't give you access to the raw image data but throw it away after compressing to jpg. Makes not much sense to convert such pictures back to lossless format. As I said above, for uploading I still rely on pretty heavy compression to save data volume. Not a nice move to embed 10MB+ image files if somebody comes with 1MBit/s internet connection.

I totally forgot about .RAW, thank you! I'll add it to my post.

Audio: Mostly WAV and BRSTM, I really don't use FLAC files too often.
Images: PNG
Video: MKV containers with h264 or vp9 video, h264 has the advantage of being supported by the hardware decoders on older hardware.
Archives: tar with different kinds of compression or no compression at all, and zip if I have to send the archive to someone who is not be able to use tar.

Whatever is compatible. Except Webp- there's no reason I should only be able to open that through browsers
And it's pretty stupid that Windows wants you to pay for extra codecs
Huh? I know it goes off-topic. Please explain the part "pay for extra codecs on Windows".

.nds
.gba
.wbfs
.ISO
.md
.smd
.sfc
.smc

.jpg
.mp3
.mp4

Mostly.:)
I wouldn't count ROM images as favorite file type on PC. Maybe preferred file types on 3DS or Wii. They are not data-only files.

If you try to play an unsupported file type in their video players, it tells you to buy a codec pack.
My most recent example is uh- well I tried playing a .MKV video file and it asked me to pay like $5 for codecs to play the file
