Unfortunately I got you by just a few minutes haha, happened to figure that out and yes, that was the error, I edit the post above a couple minutes ago asking if this could be a problem in the future or it was just GM9 not doing its thing properly (yes I used version 1.9.1 during the whole process)
And I caught you late too, haha. Also edited my post above yours for another way to fix the cmd cmacs (suspected cause of black icons & missing banners).

Anyway, I gotta head out and go pick up my sister's kid from school. Ciao.

Edit - Yes, you have to fix the cmacs for the save files too. I'm surprised the Fix CMACs for drive done on the [A:] SYSNAND SD did not get everything.

Also do I need to do this for save files as well? I noticed if I only fix the .cmd file, it doesn't load my old save and instead creates a new one (happened with a GBA VC inject), but if I CMAC fix the save file, it works without problems (did this with a back up CIA of a 3DS game, not sure if it changes anything since GBA VC keeps save files differently)
@Meercko, sorry about the incomplete SDTransfer. I thought your issue with black icons and missing banners was due to my mish-mashed instructions being vague or unclear where you might have mistakenly used an older version of GodMode9 or did a step out of order.

I tried a small test between my n3DSXL (source) and niece's n3DS (target), and it too ran into this. You found a bug in GM9 v1.9.1 where Fix CMACs for drive skips the *.cmd and *.sav files in the title folder. Here's an opened a github issue to let the devs know.
I still recommend GodMode9 v1.9.1 for the job as this release is able to fix the CMACs for GBA VC SD saves. You can still semi-manually fix all the *.sav as described in post #19.

No worries! I'm glad it was a quick fix and that eventually the core problem was found and it'll be able to help fix it in the next GM9 releases

By now I have restored every game including DSiWare and everything has been working without any unexpected issues except for a couple games that are crashing on startup, though I'm almost sure it's a firmware compatibility problem since the source 3ds was on 11.2 and the target system is on 9.5, this is happening on very recent titles so I'm pretty sure updating will fix this and it doesn't have anything to do with the importing process
