The modded port in of itself is a decent experience for lighter firefights, although if you throw in any particle heavy weaponry that shit can easily drop to the mid 30's even with a solid OC in place & disabling outlines. Might just be purely anecdotal though, I've heard a bunch of other people have a pretty solid experience running with this mod.
Unfortunately that isnt possible to fix, unless you force the game to run at a lower resolution than 720p, and doing that in BL1 (didnt test 2 but it should be the same) has some minor UI issues. The bottleneck here is probably memory bandwidth and/or GPU which you can fix by either overclocking memory past 1.6GHz and/or GPU past 921mhz or by running at a lower resolution, and unfortunatly there is no public way to OC memory and GPU past their current max clocks.
My Switch is under repair so I can’t test, when was released the game latest update?

One thing that just occurred to me.... The sound on the 2600 sucked less back then the harsh sound we hear now is from infinitely better speakers we have now, back when the 2600 was new speakers produced a almost muffled sound, like CRTs made old graphics look slightly better. -

I think a few of the early systems could benefit from that, at least up to the 8 bit generation, by the 16 bit generation I think TVs had gotten a lot better in almost every way

Just give it a try, but honestly if you have a 3DS you can play DS games without a card just off the internal SD card
