Gaming USB Loader GX and Nintendont not seeing hard disk

So I've got an interesting issue going on with my console.

I'll preface this thread with saying that I've been successful doing this once already, so I know it's possible. I softmodded a Wii a few months ago, installed the homebrew channel, then put some emulators on the SD card, including Nintendont and USB Loader GX. I partitioned a 2tb USB HDD with one NTFS and one FAT32 partition, put a Wii library on the NTFS partition and a Gamecube library on the FAT32 partition. I was able to successfully play both Wii and Gamecube titles through the respective homebrew apps with both libraries living happily on the same physical disk but on different partitions to appease the emulator apps.

So fast forward to the fact that my son saw me do this for his cousins on their Wii console and now wants me to do it on my own so he can continue to play Wii titles and play some Gamecube games too. Bear in mind, this is the first console I ever softmodded, and I did the mod work many years ago, so the softmod job is possibly quite shoddy and in need of repair (though I don't know enough about it to effectively troubleshoot on my own). I've set the hard disk up the same way as was done on the console that works. (of course the hard drive's plugged into the correct USB port before anybody asks) The Wii games are on NTFS:/root/wbfs/<game> and then the Gamecube games are on FAT32:/root/games/<game>. Now when I open the Nintendont application, the app doesn't see the hard drive, or at least won't recognize the FAT32 filesystem. When I open the USB Loader GX app, I'm taken to what looks like the normal screen, but then I see all the Gamecube titles (no Wii titles visible, despite an extensive library on this drive) and attempting to play any Gamecube titles fails.
