Yes, just overwrite it with the one you have in wiiflow/plugins_data. I'm personally using it with every plugin and there are no issues with backgrounds or cover flows.

Yes, that was a Wiiflow bug that Fledge fixed some time ago.
There was a limit of 128 plugins in wiiflow, and strange things happened when you surpassed that number.
Now the limit is 32767, so it's safe to say it's now fixed.

I was wondering if you had image templates lying around for the top menu (wii, arcade, retro, etc.). I'm no graphic designer, but I know photoshop okay, and I was going to edit the menu for a Wii I'm putting together for my sister and her kid.
They don't care for all the consoles, so I was going to put GameCube, WiiWare and Wii as their own categories that don't have a sub menu, and leave retro consoles with their own sub menu for nes, snes and genesis.

You are right, the images need a little "treatment" for Wiiflow, or they will consume too much memory, causing covers to not being cached anymore, and not showing up.
They also need to be saved as .PNG's, even if they will be bigger in size than .JPG's. Here's BlackB0x's explaination.
Currently if you load a jpg file into memory it loads it as raw and then does colour conversions, which consumes way too much memory. So you should avoid using jpg at all costs, but then the other issue is that WiiFlow uses an outdated library (PNGU) to handle PNG files. That library stuggles to handle colour types correctly though, so an image without an alpha channel may show colour banding but with an alpha channel applied it'll consume more memory.

I used IrfanView to get optimised paletted image. You'd just decrease the colour depth (Image > Decrease Color Depth) to 256 and enable Floyd Steinberg dithering and the "best color quality" setting. Then when saving set the compression level to 9 and select "Use PNGOUT PlugIn" and set the color type to palette.
GIMP can be used for RGB + Alpha or Greyscale + Apha. Basically if the image doesn't contain colour then save it as Greyscale + Apha, otherwise save it as RGB + Alpha. Doing this can save shave off a lot of space, depending on the size of the image.
You can check what colour type images are using with a tool like ExifTool. You'd just drag and drop the files or folder onto the exe file
Option: RGB + Alpha or Greyscale + Apha Result: Max quality, but uses more memory. Greyscale with alpha uses less than RGB with alpha though.
Option: Paletted (256 colours) + Dithering + optimised colours Result: Good for images without transparency (e.g. all of the settings screens) as it can save a lot of memory.
Option: RGB Result: If there's a gradient then it'll likely have colour banding, so in most cases this should be avoided.

I made the icons glad you like them. There's plenty of flat icons for old computers and consoles, just using google images, but they're often not free to use, or not the way I like. However, I also wanted to try to do every button/image by myself, even if I'm no expert. So thanks again for appreciating.

You'll need the exo 2 medium font. (found in wiiflow/themes_lite/Rhapsodii Shima)
Tier 1 is 800*480, but it needs to be shunked to 640*480 after you've exported the final image.
The Tiers 2, 3 ,4, 5 are already shrunken to 640*480, so remember to scale the new text layers by 82% horizontally

Well, I couldn't get my brother involved to make super fancy art, so it doesn't match your style, and I couldn't get GIMP to make the file any smaller, despite your guide -- though I did learn a lot about Ifranview and GIMP! But I'm hoping that just two images with a higher filesize won't be a huge deal.

I spoke too soon... Here's what I'm seeing on WiiFlow. Working through the guide you quoted, and after some Google searches, I quickly began to realize that Ifranview is only helpful for non-transparent images. So I tried to use GIMP to save as RGB+Alpha, but my file sizes were slightly increasing, and I already had a .png with transparency. So I left it as is.
I'm at a loss now though. Could someone point me in another right direction?
Well, if it's only those 2 button images I think you can safely skip optimization. After all you're not using a lot of backgrounds and buttons, so you should have a lot of free memory available.
