That's different kernel which has additional features not supported by official kernel. Mine is based on official kernel and nothing has been taken away.https://gbatemp.net/threads/new-theme-for-ez-flash-omega.520665/ this firmware has support for thos emulators mentioned.

@veikkos Thanks. I'll added the compiled kernel (light, dark, with serif or with sans serif fonts) and the theme resources in the attachment. I like this color scheme since it suits my GBA SP but I'm willing to make a more generic version if you want to include it in your kernel. What do you think about a blue header and yellow folders, and do you like the dark or light theme more?
Blue does look nice. Haven't yet tested these on device but I'll try soon. I like dark the best.

Edit: I liked Sans Serif, it's nice and modern. It could be either Blue+Yellow or Red+Yellow - but feel free to try what looks best and we can then see.
Also it would be nice to have matching "console" icons, so recoloring now purple GBA also Blue/Red.

@veikkos I think it would also be nice to have seperate icons for gb and gbc. But that's something you would need to add to the kernel.

Separating icon for GB and GBC ain't a problem code-wise, but it would affect Universal Skinner users which would be a bummer.
One thing. Not sure if you have done skinning for source code. But maybe @Sterophonick knows - is there easier way of applying BPM/PNG files from theme to source code (header files) than using bin2c.exe individually for every file? It calls for scripting or something at least.
