Okay, so I just delete that specific folder and copy and paste those apps from the newer CFW, meaning I'll start following the instructions from #3 and below?
Yes. You may also want to perform Updating B9S before the Finalizing Setup. The sdmc:/boot.firm needs to be Luma3DS v9.1 (or newer) for the latest 11.13.0-45U firmware, or else you get the "Failed to Apply 1 FIRM patch(es)" error. After you install or update the CTRNAND Luma3DS, see if the 3DS can boot without the SD card.

@Usagyuuun, maybe I should be more careful about telling you what to specifically delete.
  • Go in the sdmc:/Nintendo 3DS/<ID0>/<ID1>/ directory and delete only the dbs and title subfolders.
This is in case you still have any important extdata. There's also the Private folder voice recordings from Nintendo 3DS Sound and photos from Nintendo 3DS Camera.

Leave everything else on the SD card intact.

Edit - You can copy & paste (or update) your current collection of 3DSX apps, boot.firm, boot.3dsx, etc. with the newer set from the CFW starter kit. Just make sure to keep files that are personal or important to you like the themes and roms.

Sorry for asking so many questions. I downloaded the newer CFW starter kit but I don't know which files to replace. Do I simply extract the files from the zip to the SD card? Or am I finding specific files to replace?

You can copy and paste everything in the 'CFW starter kit' to the SD card as how it's arranged in that archive, or you can follow what's recommended in the Finalizing Setup if you find the 'CFW starter kit' to be too excessive. It's up to you on what you want your setup to be.

Go with the entire 'CFW starter kit' if you want to catch up and explorer all of the most popular homebrew apps.
Go with the 'Finalizing Setup' if you want standard / casual / safe / de-cluttered; you can selectively pull the files out of the kit instead of individually downloading them from their github release pages.

Okay, I've decided on just Finalizing Setup and I've performed Updating B9S as well as Finalizing Setup up until Section II. I've received the error "Failed to Apply 1 FIRM patch(es)" when I tried to boot my 3DS without the SD card.

Does this mean that something isn't up to date, and I cannot update my 3DS to the latest firmware yet?

Update 11.8 - Failed to Apply 1 Firm patch(es)

Update the Luma3DS to v9.1 (or newer) found on the SD card at:
  • sdmc:/boot.firm
Also update the separate CTRNAND Luma3DS; after updating check by booting without the SD card.
  • [1:] SYSNAND CTRNAND/boot.firm
Edit - If you wish to manually update the CTRNAND Luma3DS,
  1. In GodMode9, go in the [0:] SDCARD () directory and press (Y) on the boot.firm to [CLIPBOARD] your Luma3DS (v9.1 or newer).
    • For any made selection mistake, press (SELECT) to reset.
  2. Back out with (B) button. Go in the [1:] SYSNAND CTRNAND → press (Y) → Copy path(s) → etc.
    • This will install and/or update any previous CTRNAND Luma3DS.

Thanks for your help! I've updated my 3DS to the latest version.
However, I cannot seem to find any apps from hacking my 3DS such as Anemone3DS or FBI.

May you please help me with that?

Edit: I was able to reinstall those apps through the Finalizing Setup page.
After following the steps, I was about do Section VI - CTRNAND Luma3DS but realized I already did that manually from your instructions. So I was in GodMode9 and rebooted my 3DS.

Now it doesn't turn on and it has a flashing blue light on the bottom part of my 3DS whenever I try turning it on. The last step I did was Section V - DSP Dump.

I'm worried that I bricked my 3DS. Please help! :(

Is the flashing blue light you're referring to the (POWER) indicator? Sometimes, the 3DS will turn on and then off if it can't read the SD card due to poor seating between card and reader. Try multiple SD card reinsertions.

Other times the 3DS derps out for no reason. The battery trick comes in handy.

Yes, the flashing blue light comes from the power indicator. It flashes once and then it fades away and my 3DS doesn't turn on with the SD card. I tried reinserting the SD card multiple times and the 3DS cannot power on with the SD card, but it can power on without the SD card. I've tried the battery trick as well, but the 3DS still cannot power on with my SD card.

Godmode9, luma config, and the HOME menu works fine without the SD card, but again when the SD card is in, I cannot run any of those programs.

Seems like something is wrong with my SD card and I'm not sure how I can fix the issue.
