You told him to get a 32GB Wii U. I have a 8GB white one for 6 years now. Does it mean mine is not hackable? (I might consider it in the future)
I would only recommend installing to the usb drive, since a power failure or whatever while installing could result in breaking/bricking your Wii U.

THere's no difference between hacking them, just the space, which could be a convenience. I have a white wii u 8GB and hacking it was and is currently still possible.
The only difference between them is the size of internal space and color. They are both able to be soft modded.

I say the best thing to do is get a 1TB external HDD and a 64GB SD card for installing games. Install CBHC to one of the required DS VC games. Install the HB channel. Make sure the DS VC game is installed on the system storage and not USB. For the best protection, add a pin to device storage, so you can't accidentally delete stuff.
I suppose I should get of one these DS games as long as the Eshop is still up. Which game do you recommend?
Brain Age is recommended everywhere but I couldn’t find it on the eShop. Bought Big Brain Academy for £6.29. Haven’t done the hack yet though.

GX installer 2 is fine for installing games. Make sure you put the game to install into the install folder on the root of the SD card. Also how are you running haxchi? Are you using CBHC?
GX2 is a more recent development of wup installer mod Y, so you're fine.
For the homebrew launcher I'm not sure. Check if your sd card is set to lock on that little switch on the side and if that's the case then unlock it.
I’m getting the USB error on some games but other games work fine. Is there anything I could try to correct this? Would these games work if they were installed on the Nand?
Also, some games needed an update, is it safe to allow the system to download these to a hacked console?

I would check if your backups are done correctly.
Installing on nand would possibly brick your Wii U so don't do that.
You can download the updates if your game is the same region as your console. If not then you'll have to find the updates someplace else. According to forum rules I can't tell you where.
And you're remembering to run haxchi before you open these games? Do you have an example of a game that doesn't work?
Pikmin is Pikmin 3 or a vWii injection? Mario 3D World works for me so I'm not sure what's going on there...With cbhc you shouldn't need to run anything first. I take it your Wii U is a European version and that mario 3D world is the European release? Not that it should matter if your wii u has cbhc though.
EDIT: I read a bit around and it might either be your SD card or your downloaded games. You could try redownloading SM3DWorld and Pikmin, though I believe wii u usb helper does a crc check of the files after downloading.
