Edit 1 - Herpity derp. You mentioned mGBA, so that means you have CFW.

Another thing you can try other than CTRTransfer is the battery trick.

Edit 2 - Forgot to add. If you get the "Failed to apply 1 FIRM patch(es)" error, replace the sdmc:/boot.firm with Luma3DS v9.1 (or newer).

I got an answer from the godmode9 discord:
go to 1:/rw/luma/payloads/ and replace GodMode9.firm with the version on your SD
when you run GM9 without an SD, it boots from there
