That could be the problem.I'm on the latest firmware and Atmosphere. I believe something with newer firmware changed the way button mappings work so homebrew has to be updated with the latest libnx

It is recompiled. See the message a few posts above:
I've had one user report this before. Maybe this is your issue?
But you know that eduke32 can run ion fury as well?Your Eduke32 runs fine ( and thank you! ), but the Ion Fury posted a few more posts back, seems to need the TLC of newer libnx.
Today done some homeworks and research. I took the amazing Patch93's Roland SC-55 Sound Canvas V2.2 soundfont converted to sf2 then converted to pats (patches) and slightly edited timidity.cfg and it worked great you will surely hear the difference. No more need to autoload sc-55 audio files and the soundfont will work on all expansions or mods. Made a pack for you all just delete and replace timidity folder and .cfg in eduke32's folder.Yep I was doing that before this latest release to have music at all, I thought it would be cooler to use the in-game midi now though, especially for expansions or mods.

I was watching a video on YouTube and saw someone had Ion fury (r8093-1) in their hbmenu. Is that a fork of this program?
Here is a thread about it on Reddit. The game stutters in bigger areas, though.

Check for eduke32.log in the eduke32 folder. If it's there, post contents.
