Homebrew SNES9X GX freezing when ran from Hard Drive

Ive been running all my emulators from SD card for a long time. I recently moved them all to my hard drive that I was previously only using for Wii and GC games.

FCEUGX and Genplus both work great from the HD, but Snes9x gx freezes up in the main screen after about 15 seconds. It runs flawlessly from the SD card though. Im using a cover mod version 4.3.1, I mainly use the forwarder channel, but it does this whether I use the forwarder channel or launch it from HBC.

Hard drive is in FAT32 format, 32k clusters, MBR partition table.

Does it work with the official release: https://github.com/dborth/snes9xgx ?
Also, does it work wih the RX fork: https://github.com/niuus/Snes9xRX ?
If yes it's probably something introduced by this unofficial release, I use the official releases and it works fine from my HDD.

Im using a cover mod version 4.3.1, I think it has something to do with the cover mod as research brings up more people with the same problem. I switched to the 4.3.2 version in Xflac's ModMii bundle and it runs just fine, but doesnt support the cover art. Cover art is more important to me than running from the hard drive, so I switched back and will just keep running it from my sd card.

No biggie.

Yeah, the cover support is usually hacked around by other developers, you could try to track down the developer responsible for the mod and see if he's aware of this problem.
