Their are not that much difference's, small graphical improvements, you can play more games. But the big concern is that you cannot use it with wifi hotspots that require you to login – the ones where you get redirected to a page that says "Click here to continue to the Internet" and so on. (You might get it to work if you have a smartphone that you can use to identify the URL of the login page, and then manually type the URL into the 3DS, but they're usually very long URLs.)
Other things worth noting:
There are a few games like Smash Bros, Hyrule Warriors, and Badge Arcade which are not 3DS-exclusive but nonetheless run much better or have much better load times. With CFW, you can also force some games to run at a faster clock speed, though compatibility is not guaranteed. (I hear the Pokemon games get a good boost.)
Video streaming with CFW is really only feasible with a New 3DS, if you're into that.
And the New 3DS also has a built-in NFC reader for amiibo. This might actually be a bit of a disadvantage, since the old 3DS used a separate device for amiibo that communicated via IR – and someone recently discovered that you can "fake" any amiibo you want with a cheap IR transmitter.

For good, not only is there official SNES VM support but homebrew emulators also tend to work better--admittedly the vast majority of SNES games work well on the old 3DS/2DS. The bad, XL models is bottom heavy and the hinge (at least on used models?) tends to bend after a while, so you might find it awkward to hold for long periods of time.
