I pasted over the old config with the new, and on restart, only a few of my games and apps are there (vitashell included, thankfully) now I'm not sure what to do :/

Don't copy over the old one this will merge the two, delete it then copy over the new one. Also if you're missing your pkgj apps and custom bubbles just go into vitashell and press triangle and hit refresh livearea, this may take a lil while depending on how many games/apps you have.
You'll also need to reinstall your plugins like storagemgr for sd2vita and nonpdrm and refood for pkgj games to work correctly.
You can use autoplugin app to easily install all the plugins,

Ohhhhh, ok! I'll give it a second go, deleting first this time, and let you know what it happens.
Ok and don't forget about installing storagemgr otherwise it will load your sony mem card as ux0 instead of your sd2vita so you'll be missing alot of games/apps.

You'll still need to add
ur0:tai/storagemgr.skprx to the new config.txt under *KERNAL or just reinstall from autoplugin it will do this for you

Okay, so I replaced the config.txt (deleted it first this time) and henkaku settings are back! But, the same amount of apps/games are missing. It appears that like you said, they're the one's that where loaded onto the SD card, and the console isn't picking them up. What do i do now?
You can manually add the lines for your plugins to the new config.txt using my config.txt as a reference for the lines or just reinstall them from autoplugin should work as well.
Okay, thank you! I'm probably gonna go through auto, because in scared of messing things up. This is kinda a dumb question, but when installing SD2VITA plugin, It's asking me to remove a gamecard before rebooting. Is it referring to the SD card or to the Sony card?
I added the ur0:tai/storagemgr.skprx manually to the config file, and then rebooted. But I still have no games/apps loaded from the SD card. I also refreshed live area in vitashell, but nothing came up. I guess I did something wrong again?

I checked the config file again and ur0:tai/storagemgr.skprx is gone from under the KERNEL. Should I just do it through auto plugin?
Did you add it under *KERNAL? and above *MAIN?
I recommend using autoplugin to do it for you.
It might be picking up the sd2vita adapter as a game card, strange never seen this before, but shouldn't affect the install.
I did it under KERNEL, below the * like your config file. I'll just go through auto-plugin this time and see what happens.

I did spot another issue though, the Enso app has disappeared. Also, I would like to update Enso 3.65 (To play a few games that can only work on higher firmwares) but I don't want to bog you down with more problems, (You've already done enough haha) so if you could point me in the right direction, or just send me a link, that would be great
Ok sounds like you did it right, you might just be missing storage_config.txt in the ur0 tai folder to configure storagemgr. Again you can put it there manually if you don't already have it or just open it up and modify it if you do.
You can also configure from autoplugin
You must set GCD=ux0 and MCD=uma0

Nowadays there's no need to update. just install refood plugin from autoplugin, it allows you to play higher firmware games without updating
As for the enso app I'm sure you can just reinstall the vpk.
